in detecting such mutations, but the protocol still requires manual and time-consuming working steps. Sentosa® SQ HIV-1 Genotyping Assay based on deep sequencing provides an integrated workflow, a robotic liquid handling system for automatic RNA extraction... and library preparation, an Ion-torrent-based deep sequencing system and software for data analysis. Thus, we evaluated the performance of deep sequencing assay and compared the results with those from Sanger sequencing for determining DRMs of 120 previously

megaterium UN-1, a high penicillin G acylase producer mutant of Bacillus megaterium ATCC 14945. Complete nucleotide sequence of pac gene was determined and found that the gene contained an open reading frame encoding for 802 amino acids with MW of about 92...,000 Da. This polypeptide consisted of a 26 amino acid signal peptide. The putative -35 and -10 sequences were TTGAAT and TATAAG, respectively. Comparison of pac nucleotide sequence to that from Arthrobacter viscosus revealed 97% homology. Results from SDS

Meta-iavp: A sequence-based meta-predictor for improving the prediction of antiviral peptides using effective feature representation
(2019-11-02) Nalini Schaduangrat; Chanin Nantasenamat; Virapong Prachayasittikul; Watshara Shoombuatong; Mahidol University
(AVPs) has become an influential antiviral agent due to their extraordinary advantages. With the avalanche of newly-found peptide sequences in the post-genomic era, there is a great demand to develop a sequence-based predictor for timely identifying AVPs... as this information is very useful for both basic research and drug development. In this study, we propose a novel sequence-based meta-predictor with an effective feature representation, called Meta-iAVP, for the accurate prediction of AVPs from given peptide

. In this study, a novel sequence-based stacked approach, termed TROLLOPE, is proposed to accurately identify TCE-HCVs from sequence information. Specifically, we employed 12 different sequence-based feature descriptors from heterogeneous perspectives..., such as physicochemical properties, composition-transition-distribution information and composition information. These descriptors were used in cooperation with 12 popular machine learning (ML) algorithms to create 144 base-classifiers. To maximize the utility

GPApred: The first computational predictor for identifying proteins with LPXTG-like motif using sequence-based optimal features
    (2023-02-28) Malik A.; Shoombuatong W.; Kim C.B.; Manavalan B.; Mahidol University
the first machine learning-based predictor called GPApred, which can identify LPXTG-like proteins from their primary sequences. Using a newly constructed benchmark dataset, we explored different classifiers and five feature encodings and their hybrids... (GPApred) was selected based on consistency during cross-validation and independent assessment. GPApred can be an effective tool for predicting LPXTG-like sequences and can be further employed for functional characterization or drug targeting. Availability

BACKGROUND: Several sequence based genotyping schemes have been developed for Leptospira spp. The objective of this study was to genotype a collection of clinical and reference isolates using the two most commonly used schemes and compare...L. Overall nucleotide diversity (based on concatenated sequence) was 3.6% and 2.3% for 7L and 6L, respectively. The D value (discriminatory ability) of 7L and 6L were comparable, i.e. 92.0 (95% CI 87.5-96.5) vs. 93.5 (95% CI 88.6-98.4). The dN/d
